Nigeria hit back just before halftime, with Calvin Bassey heading in the equaliser from a set-piece in the 44th minute.
Both teams created chances in the second half, but neither could find a winner.
The draw leaves Nigeria under mounting pressure in Group C of the 2026 FIFA World Cup qualifiers, with only two games left to secure direct qualification. South Africa remain top of the group and are edging closer to their first World Cup appearance since hosting the tournament in 2010.
